It shouldn't at all. We did the same with the FM06 updates and never got any complains about it. We updated the competition and cup histories so the Super Cups at the start of the season are with the correct teams!

It's because they were previously bought for that amount of money. Now that they've moved to a new club, they are worth that amount. If correct, you won't be able to sign them for anywhere near the value of the player.
